The 1985/86 ATC250R shifter is part number 24701-HA2-000.  The 1986-89 TRX250R shifter part number is 24701-HB9-000. 

HA2 (take off) on the left and HB9 (new out of package) on the right.

The TRX has HB9 stamped on the side facing away from the engine.  The ATC has no marking.

Parts overlayed.  HA2 is on the bottom.  HB9 is on top. 

Overall length is identical.  The offset is identical.

An acquaintance mentioned to me that the splines might be “clocked” between the two.  Luckily I have more than few of each part number to get a good sample if the clocking is true.  I’ll check the splines on an optical comparator as soon as I can.  I’ll report back with my findings.
