With you fully geared up you should use 1/3 of your travel on a oem setup ,a little over 3 inches of sag from full extension .If you have to preload the crap out of the spring ,you need a heavier spring. The correct spring will need only to be snugged down to hold you up to the correct height .

i built mine in 1990 and we didnt have the resources , like the internet and forums . I rubber mounted it using the eyelets off the front shocks of trx . the frame never broke but the grab bar did 3 times before I got rid of it . Ct made the pipe and Allan said it would run the same as it did in two wheeler , that was not true by any means . My project was a total disappoint as was the people I knew that had done it before . Im glad you are happy with yours but I would still recommend not doing it .

Makes my hands hurt and fall a sleep Fred probably rattle your fillings out too.
Even in the two wheeler frame there is plenty of vibs . I would recommend riding a trx 500 before building one . I was told not to do the build by a honda guru mechanic that had built one and I didnt listen . live and learn .

The one I built would vibrate the rear grab bar and break it of with in an hours ride , it takes some serious vibration to do that .

Carburetor, Intake, and Exhaust / Need Jetting help on a new build

Slow circuit only effect idle up to 1/4 throttle . The slow circuit consists of pilot and air mixture screw and when properly adjusted gives you a ratio of say 12 to 1  which doesnt really change through out the rest of the throttle openings ,so it cant have much of an effect . it can cause bog or sputter as already mentioned . the slide cut away can also effect the same throttle opening as slow circuit but most people dont mess with that . As Jason mentioned start with the slow circuit first , go to the needle and then the main jet . You can actually take the main jet out and tune the needle to were it runs good up to 3/4 throttle ,stop with the needle at the point and then install to large of main jet and start leaning it out until it runs clean all the way though the rpms

You can turn your air screw out to see if the idle goes down. If it does, then your pilot is too small.
Just the opposite , turning out allows for more air , you would be correct on a four stroke carb .

Suspension and Chassis / suspension adjustment problems??

I have no idea how old these shocks are.  I assume that it will leak out over time. So if these are 10 years old and never serviced, I would not expect them to be charged up. Goal is to see how well I can get them to work and then have them gone through with an idea of any changes that need to be made.  I loosened up the springs after I took them off so I can move the shock shaft without the spring. The rear shock shaft just stays compressed and is VERY hard to pull back out.  Compression seems ok and the adjuster makes a difference.  The fronts rebound a little but but not much. Going to do the same test tomorrow after I charge them up.
the shaft not returning would be normal for a shock with no nitrogen  and being stiffer on returning would be normal also , the rebound dampening is far greater than compression .

Suspension and Chassis / suspension adjustment problems??

Reservoirs can be a bladder or piston type . the piston type can leak nitrogen to the oil side and if the shaft seal leaks ,that would be were your pressure loss came from . the bladder type can lose pressure from seal leakage also , but the oil and nitrogen doesnt get mixed unless it ruptures . The correct springs for any rider would be ones that would sit at desired ride height with out excessive preloading . Hondas  directions on ride height is 1/3 of travel in sag with with rider fully geared up . One issue with adding nitrogen to a piston style is you dont know were the depth of the floating piston is and it could be bottomed out .
