Will the 07 cdi plug into a 03 setup? or do you need to have the stator/flywheel of the same year?

The CR125 CDI sounds like it yields some benefits.

for some... think what a 125cc motor runs like higher quicker rev, the 125 cdi is both responsible and matched for this type of output,
might not be ideal for all,

it all depends on what your ported for and timed for and piped for...Ive got both a CR125cc and a CR250cc cdi, and im curious which will suite my needs as well ....

I have both 01 CR 125 and 01 CR 250 CDIs mounted on my TRX.  I swap back and forth all the time.   The CR 125 CDI Has a little more bottom end but it's harder to start.  The CR 250 CDI Has a little more overrev and  it is easier to kickstart.
