Any recommendations on how to clean this up?

bead blast or use some of the liquid rust removers (not rust treatments) on the market that you dip the items in. i think eastwood has 1 that is non heavy solvet based so it wouldnt hurt the epoxy stuff on the inside.

Bead blast would be good, as long as you clean it good afterwards to get the media off.
If it was mine, I would use Alumibrite (truck wash) & make a soak tub & let it sit in that most of a day to eat the rust off, then oil it up good to keep from rusting again.
Most important part in it all, is cleaning those threads in the center of that flywheel where you would screw in the puller, because rust can mess them up & then the puller is no good because the threads are rusted away.

Its always good after a ride, to pull the ignition cover off & a good soaking of WD 40 all over the ignition, soak the whole area with oil.
Next, would be a small drain hole in the bottom of that ignition cover so the water can get out.

EVAPO-RUST - Do a search on the web.....this stuff looks exactly like what you need.....:)

I also like the bead blast idea. Once you have it cleaned, I suggest spraying a light automotive clear coat on it. Has worked good on my R's.:victorious:

Oh yes, clear coat, good idea & dont forget the WD-40 like after every other ride.

When you take it off, give it a good shaking to make sure there is nothing rattling around. I have one that does that and it's junk now.

X2... I would stick to WD 40 for the ignition systems...(WD stands for water displacer)

but for real penetrating action I like PB blaster better IMO...
