You said your first photo is your "stock" motor, and it appears that you're not running lights? It would be a white or a yellow wire coming out of the stator, and I don't see it anywhere in the first photo.
The color codes are nearly universal, but I highly suggest getting a multimeter and test them to confirm.
The pulse generator will be two wires, a green and a blue. In the second photo, the green wire is between your thumb and first finger, the blue is between your thumb and second finger. The ends are faded, the blue looks more gray with blue dots, but they are clearly green and blue coming out of the wire loom. A multimeter on these should measure 50~200 ohms, and you should get an open circuit if you try to measure either of these to chassis ground. They connect to your green and blue wires on your bike, respectively.
The "black" wire from your stator should have a red streak in it, but I don't see it in the photo. That's your exciter coil, and you should measure 50~250 ohms from that wire to chassis ground. It connects to your black/red wire on your bike.
The white or yellow wire is for the lights, and you should measure a very low resistance, less than 1 ohm, from that wire to chassis ground. If you're not running lights, leave it disconnected, but cap it off properly so it doesn't short to ground.
