Is it possible to run my 89 piston and cylinder on my 86 bottom end? Thanks in advance.

The cylinder, yes, but you need to either change the 86 crank to an 89 style long rod, or get an 86 piston for your cylinder.

Do you have to split the cases to change to the long rod?

Using the 85/86 short rod crank & 85/86 style piston, you can bolt the cylinder right on, providing the cylinder is the right bore for the piston you have.
